The lore of the Legend of Zelda series was invented to make a cool background for a video game and not to make sense as a mystical system. Certainly, its problematically simplistic idea of how evil reapppears works better in a game that needs a clear villain than it will in your actual worldview.
However, the association of three (!) elements (water, fire, and wind) with three divine attributes (wisdom, power, and courage) does echo some real-world magical systems, and I'm the kind of pagan who will take that and run with it, especially if there's a catchy tune to set it to.

In the name of the gods of old
I invoke the power they hold
Hail, great ladies, hail
Your truth shall never fail
In every age the tale is told
In the name of the powers that be
I invoke the power of three
Becoming what I name
In every age the same
Water, wind and flame are we
And so by Nayru, Farore and Din
Wisdom, courage and power within
So may we all be blessed
Prepared for every test
Now let the hero's quest begin
